I have a Motu 828 and use Cool Edit Pro with an XP CPU. When I connect my microphone to the preamp line 1, I only get record and playback in the left channel. When I switch to line 2, it is the opposite on right side. I have set the stereo only record in cool edit and cannot figure this out. probably easy fix, however it is escaping me. Need help!

I'm not familiar with this particular card, but what you are seeing is consistant with the way I would have expect it to work.
Each input is mono but you have enabled a stereo input on CEP. I suspect (although I don't know) this means the motu unit sends the odd number channels to the left buss and the even numbers to the right buss, which would be 'standard' practice.
Try plugging your mic in channel 1 of the motu and then selecting a mono (channel 1, I presume) input in CEP, not stereo. I believe this will give you a mono recording.
There is no practical value in making a stereo recording of a mono input, it just takes up additional file space.

Agreed - everything is working properly. I takes at least two mics to make a stereo recording - one for the left channel (there are other techniques). If you have 1 mic, you will get a mono recording. Regardless, I always record mono tracks and mix down to stereo later. That way I can pan it however I like.

Not to mention a lower S/N ratio. You add to the noise floor every time you do this.

I have also been experiencing the cracking/skippy sound using cool edit. I love this program and use it constantly. However for multitrack recording I have had to switch to another program :-( please help anyone who knows how to fix this.

I don't quite follow this line of argument - if the recording is made on both tracks, there is no change to the s/n - although there might be a small penalty for a recording on one track of a pair.
