While I was trying to batch save each songs (.wav audio only 32 and 16 bits) that I cue mark, merged and ... I got the message that the file was in an invalid format?
Any idea of what could have cause it?

What file format were you saving to? Perhaps the 'batched' file format did not support (a) 32-bits; or (b) the particular sample rate you recorded in.
Check it out and let us know the details.

I was trying to save in wav format 16 bits. The file has previously been converted from 32 to 16 bits. Cue markers have been inserted while working the file at 32 bits.

When you created your batch list, did you click on the 'Scan List' button? This allows Cool Edit to see all the file types that it is batching from. From there, you can set the options (if any) for each file type in the Scan List.
