When saving a file in AA 3.0 there are four different types of .wav files available. Does it make any difference in quality or compatibility which is chosen?

I'm not familiar with V3 but the answer is probably yes - it does matter. You should choose linear PCM at a suitable bit depth and sample rate to suit your recording source. A bit depth of 32 bit floating point is usually safest for intermediate files although you'll need to reduce this to 16 bit, 44.1kHz for CD.
